The Sequence Viewer
The Geneious Pro sequence viewer is a landmark innovation in the field of sequence analysis and is a critical feature that differentiates Geneious Pro from all other competitors. The visualizations are unparalleled and the interactive experience is intuitive and fun. The sequence viewer handles a variety of different data types, but keeps the framework the same so it is easy to use. Geneious chooses the viewers which suit the selected data automatically, so you only need to customize the view to suit the task at hand.- Sequence data – Display DNA and protein sequences with annotations alongside sequences
- Alignment data – Visualize your alignments and choose one of the color schemes to highlight SNPs, regions of similarity, the translated amino acids or any other interesting biological feature of your data
- Chromatogram – Display sequences with their sequence traces and visualize the success of your experiment with the quality score coloring scheme
- Contig – Visualize your entire contig of regular or NGS sequence data and zoom right down the nucleotide level to identify SNPs, regions of low/high coverage, or other interesting biological features.

- Circular sequence viewer – Display circular sequences such as plasmids, vectors and whole bacterial chromosomes with restriction sites and other annotated features
- Virtual gel viewer – Display your sequence or the fragments of a restriction digest on a virtual gel with a ladder.
- Tabular viewer – Viewing your data as a table is crucial to wading through large numbers of annotations, enzyme cut sites and digested fragments. Using the split-view function also allows you to navigate the sequence view by selecting entries in the tabular view for simple navigation of genomes, proteins, alignments or anything else
- RNA fold viewer – Display the secondary structure of your RNA (or DNA) sequences in the RNA fold viewer, powered by Vienna
- MAUVE viewer – Run a multiple alignment of whole genomes and visualize it in the MAUVE viewer to determine the locally colinear blocks among your genomes.
- Dotplot viewer – Geneious can create and display dotplots for large sequences to look for repeated and inverted repeated regions
- Pfam domain viewer – Display your protein sequence information in the pFAM domain viewer to get a feel for the structural organization of your protein
- 3D molecule viewing – Geneious Pro integrates a Jmol viewer so that you can view PDB files from the protein databank.
- MrBayes statistics viewer – Geneious Pro has a special viewer designed to visualize the graphical statistical output from MrBayes
- Distance matrix viewer – View distance matrices associated with your trees and other data types.
Viewer Options
- Split view – Set multiple different viewers to display your data simultaneously in the linear sequence view, the circular sequence view and the virtual gel view. All visualizations are linked, so changes in one view show the effects in the other view!
- Sequence graphs – Toggle sequence graphs on and off to display information about sequence identity, transmembrane regions, CpG islands, hydrophobicity and so much more.
- Consensus sequence – Display the consensus sequence alongside your aligned or assembled sequences and the consensus sequence is updated dynamically as you edit!
- Translation and complement - Turn on translation or complement to display these sequences alongside your own. Determine the effect of introducing mutations as the translation is updated as you edit!
- Zoom, pan, scroll, select, edit – Geneious Pro is the only commercial sequence analysis software that allows you to seamlessly navigate your data without having to switch between different modes.
- Color schemes – Geneious Pro provides you with a range of different standard color schemes and customized ones, so that you can always get your data to look the way you want it to
- Saving images – Geneious Pro supports a wide range of formats such as jpg, png, svg, pdf and eps for you to save your stunning images and use in presentations, posters or publications
